It seems to me that in all fairness, settlements for investments that were originally in tax sheltered accounts should be allowed to be deposited back into equivalent accounts. So for example a settlement check for funds that were held in a Roth, should be able to be put back into a Roth, regardless of any investment limits, i.e. a $100 dollar settlement could be put in a Roth even if a contribution limit has already been met, and wouldn't count toward the limit if it hasn't been met yet.

Is this how it will work? I doubt it, but it should IMO.
